I updated RailClone (update manager) and now my RailClone Library is gone.

Hi,
In RC3, Library, Materials and Maps are located under:
C:\Users\<your username>\AppData\Local\Itoo Software\RailClone Pro
Can you please double check from the Library Browser's interface under File - Preferences ... - System Macros the librootpath value? Thanks in advance.

My Itoo Software folder only has an Update Manager folder.

Hi,
Libraries, Maps and Macros have been removed from the installer and are now available to download from the Update Manager. Please open the Update Manager, login with your user-name and password included with your license(s) and update all packages.

All the packages are up to date.

It seems like uninstalling and reinstalling the packages work but is surely a pain.

I would suggest you tu "reset the Update Manager" by deleting the following registry key (using "regedit.exe"):
HKEY_CURRENT_USER\SOFTWARE\Itoo Software\Update Manager\Packages
Alternatively, use the attached .reg (open the zip and double click the .reg file). Reinstalling the plug-in is hilly recommendable too. Thanks in advance for any further comments on this issue you can share about it with us / our user community (in case some user(s) will run into similar troubles).

Same just happened to me. Update Manager came up, saying update available "Railclone" version 3.0.0.
I thought it was weird, since the I have 3.0.4b.
However this is of course a beta version, so I thought, maybe this was the final version. So I updated.
I then opened Max, to check the version number, only to discover all the libraries were empty.
Good thing I found this thread and downloaded and double clicked the reg file and now everything is back to the way it was..
version 3.0.4b
Bit of a panic for a moment there, it would be great though, if you could figure out what went wrong, so it doesn't happen again
