why is my railclone object leaving this strange gaps?

Because the height of each row is adjusted to the largest segment (on Y) used on that row.

As far i can see, the gap is generated in the Y Evenly row: so just use the Top/Bottom paddings (of the evenly segment), to adjust the separation.
