Hi,

That's because Pivot Points are used for the Z Alignment, but these aren't aligned. Moving these under Adjust Pivot - Adjust Pivot Only correspondingly fixed is. Attaching screen-shots and the modified scene. Hope that helps.

Our Parameterising Windows tutorial shows a possible work-flow for similar cases. Also, I would suggest you to check the Parameterising Windows with RailClone thread on our forum, where you can find several tips and sample scenes showing possible style set-ups. Hope that helps.
